Y'all I found a whole 1044 word essay on my computer theorizing what the heck this meant but when I went to look for this video, I couldn't find my comment and I'm not about to let my work go to waste, so here's the copy paste of it. (Ps, it's likely I posted it in a comment section instead but idk and don't wanna look. :P) This theory is my personal opinion based on what I’ve seen and is also based on @Mcbuuiop Playz ‘s theory! I don't think Eugene transferred Sebastion and Luis’s consciousness into fruits but rather chose fruits to represent the vessel's icon since it's a basic shape (1:16:38 you can read that the form was adapted to simplify the vessel's structure). What I believe happened was he cyrofreezed Sabastion and Luise and then transferred their consciousness into the AI, then merged their consciousness to their respective fruit-themed vessel, allowing the vessel to control a set amount in each experiment (For Sebastion the vessel controlled 30% which still allowed him to remember most of what happened and for Luise, it controlled 70% which blocked most of her memories but he didn't account for her MPD which led to her escape). But why go to all this trouble? What was his final goal? I believe it was to turn Marine's consciousness, and his own, into AI so they can both live together forever. He was first using Sebastion and Luise to see whether this was a feasible idea or possible. The reason he chose Sebastion, a close friend, is because he was tired of hearing about his love life since his own had failed so miserably, so he'd kill two birds with one stone (1:20:59 he refers to Sebastion as a friend and says "you'll forgive me" leading me to believe that Eugene thinks what he is planning to do will ultimately help Sebastion, though he knows what he's doing will make Sebastion upset). What he didn't account for was both Sebastion AND Luise escaping. Sebastion escaping wasn't too bad because anyone who happens across him may find some secrets, but nothing too revealing that he can't cover up. So he changes some codes so Sebastion can’t outright spill any information, the players would have to spend time decoding and what person would waste so much time on what looks to be just a silly game? Thus he moves to his next experiment, Luise. For her, I believe he had partly given up on him and Marine living happily in AI form seeing how Sebastion reacted to being there. While he still kept the idea, he put it on the sidelines while he tried something else, shifting to a reality where Marine was still alive (Lorelie says “The reality that you didn't exist... that's very interesting” which makes me suspect this but in truth @AtomicArtumas brought this idea up first). Even if she was still sick, he could at least give her the cure he’d originally come up with. I think Eugene must’ve known about Luise’s MPD as they had worked together for years; in fact, I think the reason she left the job was because of some falling out between the two over this disorder, which caused her to instead pursue a dream in teaching (this is also proven by the documented notes where Eugene described each of her personalities, even giving them specialized appearances to differentiate them 1:18:08). Once she escaped, it was a much bigger problem because she was his old lab assistant. She was smart, and he knew it regardless of the vessel's restriction on her mind. If she was free, his whole plan was in shambles. How could he possibly cheat his lover's death from a jail cell? So he hid the evidence of the project, encoding the information so cryptically that not even his test subjects could understand (35:18 she explains that she can't understand what this means but knows it's important). Because of this, he can continue working on his project, though he must be more careful now, perhaps even jumping straight to syncing some of his own consciousness in a final attempt to test if the waters are safe for his beloved (This comes from 1:13:11 where we meet Uroboros, which I believe is a fraction of Eugene who was locked away in a comatose state thanks to Lemon and Tomato, though I’m unsure if they intentionally did this or if it was just a side effect from only transporting a bit of his mind, not being strong enough to be an AI of his own so the other two are unconsciously, or consciously feeding off of him, though this part is purely speculation from observing Uroboros’s speech). What he never suspected was that Luise would still take the coded information just in case she found someone she felt was smart enough to put the pieces together ( 15:10 she basically says that you are one of the few she deems smart enough to figure out what’s going on. She can’t trust anyone with this because she knows Eugene is good at hiding stuff, and if he finds out what she is doing he may disappear and be harder to catch. Another thing is this implies the reason her game is test-based is so she can find a suitable person to help, not just a “loser gamer” or a “high school nerd” but an intelligent scientist such as herself. This is also proved in AFK ending where she refuses to give you anything). Lastly, I’d like to point out Mr. TomatoS role in all of this. If Ms. LemonS is finding someone to save them, why would Mr. Tomato have a game on feeding? Well it’s simple really, he and Luise had a disagreement on how to get help. Sebastian wanted to be a hero and save them both himself, or at least get revenge, while Luise knew he couldn’t do it alone, so they split ways and followed their own paths. I believe this is the best possibility because we know they are aware of each other's existence due to Ms. LemonS acknowledging this at the beginning of her game and the fact that they both protect each other (Tomato has coded messages at the end of his game stating he will protect “her” which is assumably Luise since the only other female introduced is Marine and that wouldn’t make as much sense and in the knife: bad ending for Ms. LemonS she says something about not letting you get to Mr. Tomato when you try to enter his game). So yeah, thanks for coming to my ted talk.
